At angles less than 360°, the scanner orients to the camera view of the system that you have in space. So, to point the scanner in a particular direction, click and drag ''in space'' (not in the scanner map). If you have the scanner map open, you can see the scanner move around as you drag your mouse. Because camera manipulation is involved, it is helpful to enable brackets, so that you will know where exactly where you are pointing your camera. With brackets enabled, aligning the camera is as easy as moving the target celestial's icon toward your ship's indicator.
