Siege Warfare Specialist states that it gives a "100% bonus to effectiveness of siege warfare link modules per level". The module requires level 1 of this specialist skill to fit it at all, and with that level 1 the module only provides the 2% Command Bonus. You can easily see what follows: Actual Command Bonus = Base Command Bonus * Level of Specialist skill.
