First Pocket
The acceleration gate in the first pocket is not locked, so you can fly to it and take the gate to the next room, and thereby skip this room altogether if you want. Be careful tho, as proximity to the gate spawns additional reinforcement waves, so you need a strong tank if you chose to skip the room.

Second Pocket
To get the commander wave to spawn, you have to approach the leaking containers in the corner of the station. Alternatively, it can be triggered by destroying the battlecruisers from initial defenders. There is also a second version, where the commander wave consists of around 15 cruisers and battlecruisers instead of the battleships.
