The optimal strategy for maximizing processed reagents depends on your appetite for risk. This is because the longer you wait to self-steal, the more total processed reagents are gained from automatic conversion plus self-stealing, but the more attractive the Skyhook becomes for theft. The longer you wait to self-steal, the higher percentage of produced reagents will be processed and extracted, but it is not possible to extract 100%. For example 15 days will net you 63%, 30 days 74%, 45 days 80%, 60 days 85%, 90 days 90%, 180 days 95%, and 600 days 98%.

In general you should wait as long as possible then self-steal AFTER automatic conversion has happened, but if you know there is a risk of theft then you should self-steal. If your reagents gets stolen before you have taken 21 days of auto processed reagents then you will lose reagents compared to what you could have gotten from simply self-stealing every day.
