The 'Mine Aligned' procedure is primarily designed to get you out of sticky situations. All it means is that when you've got all of your roids targeted and your lasers are beaming away, you just align to the nearest Stargate or celestial object in system and then shut off your engines and mine normally. This is in place so that if a pirate comes into your belt and flips your jetcan or some reds make their way into system/belt, your align/warp time is reduced - thus giving the aggressor less time to lock you up and blow you to smithereens.
It is most commonly used in Low/Null Sec. However, during times like [http://wiki.eveonline.com/en/wiki/Hulkageddon Hulkageddon], it is very much recommended in High-Sec. Your Fleet Commander should be reminding you in the Fleet MOTD or in Fleet Chat.
